IIS Windows Permissions Via FlashFXP

If Linux = CHMOD for permissions. What does IIS have via their ftp service?

According to a quick google inquiry, IIS doesn't allow any command that's even close to the equivalent of chmod. Although you might be able to find third-party software which could emulate the chmod function, your best bet would be to change the settings locally, or via a remote-access program.
