If two (or more) directories are raided into the same site directory then chmod doesn't work properly.
I had to unmount the all directories but one to make chmod 777 <dir> work. Then is was safe to remount the directories again.
I don't think im using the very latest release, but I just thought I should report it... If this is a know bug or if it has been fixed, please disregard this post!
