I have done using SFTP but probably apply to FTP also
1. Connect to a SFTP server. Using an other SSH client move a directory (not through Flashfxp)
2. Press F5
3. File listing refresh but tree view does not. Even if you press F5 inside tree view , it does not update

If the folder is moved outside of FlashFXP then you need to refresh the original parent directory and the parent directory of the new location.
So if I moved /home/flashfxp/ into /archives/ then I would need to refresh /home/ and /archives/

I did refresh both the directories but the folder appears to both places!

Does the folder name or the full path contain any special or accent characters?
In FlashFXP if you disconnect and then reconnect to the server does the folder still appear in both locations?
I tested this on a couple different SFTP servers and was not able to see any obvious problems.

- Folder name & the action performed appear in the image attached to 1st post
- No, its fixed

After conducting additional tests based on your image I was able to reproduce the problem.
This problem occurs more frequently when the parent folder contains 2 sub-folders or the folder being removed is the last one in the directory list.
There also appears to be a related issue that can cause a folder entry to be added to the directory tree multiple times.
I am still investigating the issue and at the moment I do not have an ETA on a fix but I will make sure it is fixed before the next update.

A similar error where directories appear twice
I was in a directory.
I delete the directory using ssh
I go to the root (/home/myusername)
*Boom* The first directory appear twice
