In ioFTPD.ini
the first few lines read:

[ioFTPD]
Ftp_Login_Attempts = 3
Idle_Timeout = 120
Hide_Tray = false
Cache_Max = 100
TCL_Pool_Size = 10

change to:
Hide_Tray=true

and you should be all set.
