Thank you for your bug report.
This was a very difficult issue to reproduce while the debugger was active since it has a taskbar entry. I was able to reproduce the problem and determine that windows is to blame for restoring the main window. I added a hook to prevent restoring while FlashFXP is locked. That should prevent external applications or in this case windows from bypassing the locked state.
A new build will be released shortly.
