you need to enable "Alternative FXP" only on 1 site in appropriate box, ie if you upload to it or download from it.

if that doesn't help, it's very possible that, like i stated earlier, that your router is messing up fxp trasnfers. it thinks that all PORT commands are supposed to have your ip(and not other site's ip).
this seem to happen only for sites that run on port 21.
if you, or site admins, can change port number for both sites to something other than port 21, that can fix your problem
