Client: FlashFXP 2.0.905 (bought version)
Server: GuildFTPD 0.999.5

I dont know if this is a bug in FlashFXP or GuildFTP. I queued some folders, the siteop moved DIR2 that was after DIR1 in queue. So when FlashFXP was done with DIR1 the server gave this reply:

CWD /-=Upload=-/DIR1/
250-upload album
550 Access denied.
PWD
257 "/-=Upload=-/DIR2/

But FlashFXP made the DIR2 locally and started download files from DIR1 meaning same files where downloaded again but in DIR2 this time.
