This is the intended behavior.
The shortcut key F3 is defined as "Find next" and ctrl+F is "Find".
If you press F3 with no search terms defined then its handled as if ctrl+F was pressed, and each following press of F3 is "Find Next"
Pressing F3 "Find Next" finds the next match starting from the position of the last found item, until no more matches are found. This has no relationship to the focused item index.
To do a completely new search you need to ctrl+F or "find" to start the find again in the current directory.
Depending on your objective, you might find that using ctrl+S "mask select" is more effective, just remember to wrap the word with *'s
