Any idea what FTP server software is being used?

Typically this can be determined by the first few lines of text in the session window.

I suspect the ftp server software is configured to treat ASCII transfers as BINARY, so even though FlashFXP thinks you are transferring the files in ASCII mode the FTP server is treating them as BINARY.
