I think in your situation the best solution would be to simply disable the task, this would allow you to run it manually via your batch file using the command line, you can disable the task directly within FlashFXP via the Task Properties dialog, uncheck "Task enabled" option located in the bottom right of the window and click the Save button.

I'm really not sure if there is a better way to do this.
