Using the backup/restore feature within FlashFXP to backup your settings/sites would eliminate having to manually move the files from the old location to the new.

Then re-install FlashFXP with your desired settings, once FlashFXP is installed to the new location you can then restore the backup you created.

I do not recommend trying to edit the registry keys as this can cause more problems down the road, running the installer is the by far the easiest and safest way to do it.
