Here is one explaination, however it may not be the case.

If you run multiple instances of FlashFXP and loose connection to the internet all active instances will loose connection at roughly the same time, each one of them will attempt to save the site stats to the stats.dat, since no two copies can save to the same file at exactly the same time one looses out and the stats are not saved.
