What changes have you made to your windows configuration?
Have you installed or updated any applications lately?
Did you upgrade FlashFXP?
If yes what version did you upgrade from/to, and does reverting back to the older build resolve the problem?
Changing folders locally is instant for me, but there are many factors that can slow it down, without being more specific its nearly impossible to narrow it down.
