More than likely FlashFXP is looking at a different data folder than your previous installation.. You can verify your data folder location from within FlashFXP via the main menu > Help > About > Details Tab
If you're using windows Vista previous versions of FlashFXP ran in compatiblity mode, (the process was visualized) which means files created by FlashFXP may be stored in the user-specific virtual store.
